Right, a lot of the time an email notification link will send you to the .com site instead of the .org site, thus giving the illusion of being logged out.

Every now and then I get to the .com site by clicking someone's link. Maybe that is what happened the first time. Perhaps you should make an announcement about the .com site versus the .org site and request people to link to the .org?

A .htaccess file is a file that edits queries that the browser makes to the server before actually doing anything with them, more or less.

I got it fixed now. The .htaccess file is in place. :)
