So, I think I goofed. I broke my world and did something I didn't want to do and know I have to fix it. I introduced magic into a system I didn't want there to be.

Backing up. I've been world building the Delshas and the Selkarn interactions after the Selkarn invasion of Earth. It turns out the Selkarn were not actually here to enslave humanity or commit the genocide that is so often associated with xenos invasions. Instead they were here to rescue humanity. Something happened to their homeworld, and that's where I goofed. I basically "froze" their homeworld down to absolute zero. No frost, no glaciers, everything just stopped magically and mystically. The Selkarn ran as far and as fast as they could, scattering in all directions. They've picked up any other races they can find, catalogue their cultures, and keep running. Earth was the first time they ran into nukes, which is fortunate for them, because the Imperium has kinetic munitions.

Behind the scenes, you have the Miraj and the Anlas. Think Satan and God, respectively, and you have an idea of them. Miraj are Great Old Ones. A whole pantheon of the dang things. At present, Miraj and Anlas are most or less balanced. Neither can take out the other without severe consequences to the Afterworld, and that's not acceptable to the Anlas. So, detente. HOWEVER, if the Anlas Atriarch goes nuts and switches sides, the Miraj will then be powerful enough to destroy the Anlas, reality, and every form of matter down to string theory, and then go back to eternal sleep. In the current incarnation of the story, the Miraj froze the Selkarn homeworld in a bid to start Armageddon. Thing about it is, I built the Anlas SPECIFICALLY because of my distaste for eschatology and End of the world seeking. (Rant for later).

Long story short, I don't like the current system and want something else. I need ideas for a mobile world ender, fairly unique and that would scare the daylights out of a race that is just entering it's space colonization phase enough to flee throughout the cosmos. Any help would be nice. Thanks.

I'm not sure what you mean by 'a mobile world ender'. Would something like a GMO germ or virus, or some other form of biological warfare, work? Or do you need an end of the world rather than just an end to living things?
